Cray are in fourth place and have been dangerous all season.
Goals by Harry Agombar (pen 58) and Charlie Cole (67) secured the three points for the Fleet.
The result leaves Thurrock second in the league and nine points behind the leaders AFC Sudbury with seven games left.
They return to action on Saturday at home against Dereham Town.
