Heybridge scored through Juan Luque (5′), Ruel Sotiriou (37′) and Timothy Monsheju (90′)
Grays Athletic’s goals came through Jamie Slabber (25′) and Kieran Bishop (48) and a penalty deep into injury time.
The result leaves Grays Athletic in eleventh place, six points off the play-off places.
They return to league action on Saturday at home against AFC Sudbury.
